Yes, the aln/sampe commands invoke the original BWA algorithm (backtracking, from 2009), and the mem command invokes the latest BWA improvement (MEM algorithm, 2013). <br>See <a href="http://bio-bwa.sourceforge.net/bwa.shtml#2" target="_blank">http://bio-bwa.sourceforge.net/bwa.shtml#2</a><br>
